Umm, yeah... Looks like countries with animated flags are missing because they use an <img> tag for those instead of a <span>. There, I've updated my original reply to pull those in, as well.
OK, I have checked off against their list and according to it I have 208 Countries.
The site says that I have 205.
My assumption is that there are mistakes that will eventually be found.

Do you have tokens or exonumia? If so, that could explain the +1 as both are currently counted as country.

Maybe not on your profile, but certainly on the "Your coins" tab. On the "Your coins" tab I also have 1 more country in comparison with the amount of countries on my profile. I don't have any tokens added yet, but a few exonumia. So that difference of 1 country must be because on the "Your coins" tab exonumia and tokens are counted both as country and issuer.
Comparing the two lists, these are the three, now two, now none that Numista is dropping on me-
